Oh man....Bot-Flys.... I used to be a vet-tech....I've seen enough cats with bot-flys to last me a lifetime! Yuck!
 
Our setup is not fly-resistant, just prying-eyes-resistant. It's actually open from the tops of the walls to the roof, and from the bottom of the walls to the ground, except for some bricks we put in the space.

It's also meddling-resistant, as we keep it locked when we are not out there. Somebody could come through the screen, but then we'd have breaking and entering, destruction of property, etc.

You need to make sure there's good air flow, and that it's easy to keep thoroughly clean. For cleanliness, I recommend smooth plastic chutes and gutters, not corrugated and not metal (corrodes with the urine).

One lady on here actually just took plywood and wrapped it in heavy visqueen. You can clean it with a squeegee, just like the coroplast I got (the pics you see have metal, but we recently redid it).

If you go a couple of steps farther than we did, you might be able to make it more fly-resistant, as well as rat-resistant and predator-proof. :)

As long as you keep it clean, you shouldn't have too many issues with flies. Regular ones, anyway.

Look into your local ordinances to see how large a roofed structure without a floor you can build without needing a permit. Ours was 100 square feet, so we built it 6' x 12'. We could have made it larger, but it would have required modifications to the screens to bring it in under 100 square feet.

If you build it at least partially under the deck, you may not have to count that part, though you would still need to make sure rain couldn't get through the deck to the rabbits. :)
