Soot's litter of three is the same size as Agouti's litter of six even though they are two weeks younger. Obviously dealing with meat mutts here, but the two mom's are the same size, & Blue sired both litters. Just different combo of genes I guess. They look like fat mini walruses :p So far they are extremely calm, unlike their mother thankfully.

It could be they are also getting twice the milk :)

Some show breeders who bloodlines are size challenged will cull litters down to 3 or 4 to ensure the kits reach senior weight on time.

It is most likely the litter size difference (and hence milk supply per kit). I get very similar results with my two American does, one who tends to have 10 kits or so at a time, and the other more along the lines of 4-5. The difference fades post-weaning, and we butcher the bunnies in the large litter only a week or so after the small litters.

I do find the size difference goes away after weaning, unless there is a true genetic differenc, in that case, I had two kits from a litter of 12 reach jr weight faster than ones from the litter of 5 once they were weaned.
