you can use permanent marker in the ears too. its not the same as a tattoo and you would have to re-mark the ears every week or so. but i had some dutch kits that i marked the ears with marker at 3wks i think and the last one i sold was 9wks old and still could see the marker in the ear, i never touched it up. though i'm sure this is more of an exception rather then a rule.

I once used food colouring to mark youngsters. Some of them were black bunnies so I dabbed it on the fur of the hind feet, which was slightly lighter. It lasted quite well.
