Samonella and E. Coli--possible causes for my rabbit deaths

Well this started when I brought the buns to the dog side. And I do feed the dogs raw meat, And they do come in contact with the bunnies a lot. I do wash my hands between feeding dogs and buns, but there are other surfaces I touch, that don't get washed and are spaces that invite cross contamination.
 
I was trying to figure out why the Woolies aren't sick. Only one died at the beginning. I have a litter that I lost the mom when they were 5 weeks, not a problem. They are in higher cages, and I don't bother them as often.

The others and the grow out pen are at dog height. And I had the sick dog, with puss/mucous ears and eyes. He and the few sick JW, got well when I used the scours meds, with Neomycin, which kill E. Coli. I did not treat the others with it, because I was worried it was for Calves, and the milk was not good for them.

Just grasping for straws, but e coli does fit the bill here.
